So monk gets Deflect Missile feature at level 4 and it scales decently for damage reduction. 1d10+ dexterity Mod+ monk level against a ranged weapon attack. monk also gets the feature Empty Body at level 18 which makes them invisible and grants them resistance against almost all damage for 1 minute.
A high level monk uses Empty Body and is then successfully hit by a ranged weapon attack for 40 damage. The monk would be able to use their reaction to reduce the damage with Deflect Missile feature and THEN resistance applies to what’s left. Is that correct order of feature application?

Yes, Resistance (and then vulnerability) to a damage type is applied after all other damage modifiers. This is covered in the PHB/Basic Rules in Chapter 9 here: https://www.dndbeyond.com/sources/phb/combat#DamageResistanceandVulnerability
