Is jack of all trades applied to skills my character is already half proficient at as that's not technically "proficient"?
My bard is proficient or half proficient at all skills on the list does that make my jack of all trades essentially useless then?

Jack of All Trades is where you get that half proficiency from.

No form of proficiency stacks, you always use the highest.
A bard is required to be proficient in Arcana to create scrolls. Does JoAT's half proficiency satisfy that requirement? Thanks.

Nope. Adding half your proficiency bonus does not mean you are proficient.
Look at what you've done. You spoiled it. You have nobody to blame but yourself. Go sit and think about your actions.
