Would players with Advantage against being Charmed also have advantage against this ability?
Biggest points of contention:
1. Charmed effects are usually spells, this is a toxic spore cloud so its physical rather than inherently magical
2. Charmed effects is broad and I could see command being ruled as a charmed effect
Part of me just wants to give the player the advantage roll since technically it seems like some kind of influence, but another part of me feels like it would make the fight more trivial and also impose that *any* affect that influences just immediately gets advantage which I could forsee being an issue later on.
Like you said, giving a precedent for advantage on any influencing effect will either create inconsistencies or make a few races much more powerful. I'd just stick with advantage against Charmed.

Yes, an effect needs to somehow state something about charm/charmed to grant the advantage on the roll. The Legendary Actions is btw. also not that much of an issue. It is a melee attack against a friendly or 2d10 psychic damage if no friendly is in melee, so should only be some extra damage but not much.
I want to put into place an encounter for my players that involves the Ancient Deep Dragon's ability called:
"Commanding Spores"

The Commanding Spores do not use any wording that implies a Charm effect.
There are different abilities and spells around that explicitely say something like "the target is charmed. While charmed this way, X happens".
Would you reccomend that I do not allow that advantage save for anything that does not say the word charm/charmed ect?

Yea I would have to agree with the others, this ability does not charm its target so no advantage.
