Would this mean I could use the vex advantage at the start of my next turn?

No, the vex would trigger as normal and provide no benefit. Advantage not stacking just means that if multiple effects provide advantage, they aren't cumulative.
If you know that Assassinate will give advantage on the attack and bonus action attack you will make, does the bonus action attack gain Vex? If so, will you have advantage when you start your next turn of attacks, or not?
The BA attack will only gain Vex if the weapon used has the Vex property. In this situation, it would be advantageous for the assassin to use some other weapon for the main Attack action and Vex weapon for the BA so they get Advantage on the first attack on the next round.

If you have, for example, a Short Sword and a Dagger and Dual Wielder, you can take the Attack Action to Attack with the Short Sword (Vex doesn't matter) and Dagger (via Nick), then Bonus Action attack with the short sword. In that scenario, a hit with the Vex weapon will carry over to the next turn. It carries over because it was the last hit with a Vex weapon.
In any case, make sure the attack with the Vex weapon is the last hit on your turn and the Advantage will carry over.

How are you getting the Bonus Action attack? As has been discussed many times, Nick only makes the one attack you get from the Light property more action economy efficient by rolling it into the Attack Action.
If you want to dual wield as a Rogue without losing your Vex chain, you basically have to use two short swords- taking the Dual Wielder feat would allow you to trade one for a rapier, but frankly the feat isn't worth it for the minimal increase in average damage that gives you.
If you’re using a Vex weapon (e.g. shortsword) and.a Nick weapon (e.g. dagger or scimitar), then, if you have Advantage on all attacks in the first turn, make your Attack Action with the Nick weapon and use your Bonus Action to attack with the Vex weapon (using the Light property). You won’t benefit from the Nick mastery and you won’t be able to use your BA for anything else (such as Cunning Action) that turn.
The next turn, if you’d hit with the Vex weapon, you’ll have Advantage on the first attack. Use your Attack Action to attack with the Vex weapon then you can make your additional attack with a Light weapon as part of the Action due to Nick, keeping your Bonus Action free for something else.

You're right. I've been in too many Dual Wielder discussions that I skipped over the prerequisite.
Regardless of whether you use a Bonus Action for it or not, attack with the Vex weapon last. Just be aware that some DMs will require you to attack with a Nick weapon first or second even though there is no RAW requirement for one or the other. Discuss it ahead of time and plan accordingly. You can always attack with a Nick weapon without using the Nick property if you have to.

Just to clarify it's a class feature, not a trait, and "the target takes an additional 4 damage" (EDIT: your case in DDB, I guess) is really "the target takes extra damage of the weapon’s type equal to your Rogue level."
