[Crimson Rite] lasts until you finish a short or long rest, or if you aren’t holding the weapon at the end of your turn.
So you can throw the weapon - but if you don't go and pick it back up again - it will end when your turn ends. If you are able to pick it back up - or maybe a friendly Artificer put Returning Weapon infusion on it - it won't end.
Edit: It's worth me pointing out that what I quoted is from the updated 2020 Blood Hunter class on DNDBeyond - not the original Blood Hunter which may have different wording.
The original Blood Hunter did have different wording and there was some ambiguity to it. The current wording appears to have been rewritten to specifically allow for ammunition and thrown weapons.

Yeah, the original version had a clause stating "or if the weapon ever leaves your hand" for terminating the Rite.

What about thrown weapons? Does it end as you throw the weapon so you don't get the rite damage on the attack? Or does it end after it hits?
