does bard feature jack of all trades give bonus to initiative? Because my bard's dex mod is 2 but dndbeyond shows initiative as 3
Yes it does. (Which I just learned, so thank you.)
Initiative is considered a Dexterity ability check.

Yes, and base stat checks too eg an int roll to remember something that they player has forgotten.
