I have a level 5 goliath fighter whos 8 ft tall with a strength of 17 who carries a great axe (which deals 1d12+3).
I also have a level 5 gnome fighter whos 3'6", with a strength of 17 as well, who also carries a great axe (which deals 1d12+3).
My question is, how can a Gnome whos about the size of my goliaths boot, do the same amount of damage with the same weapon?
They can both do the same amount of damage, but the gnome will have a harder time delivering it reliably due to disadvantage imposed by the heavy property. Thus the amount of force generated is the same for each swing, but the goliath has better leverage and control.
Heavy. Small creatures have disadvantage on attack rolls with heavy weapons. A heavy weapon's size and bulk make it too large for a Small creature to use effectively.

That makes sense, I didn't look at it that way. I'm still fairly new to the e5 system, Still learning all the rules and regulations.

They both manage to have a similar strength and thus swing their respective axes with about the same damaging velocity.
