hmmm, im not sure what all this shadow domain entails. is it just broad evil magic, illusion magic, or something more akin to the grave/death domain?
regardless of your answer, being a shadow genasi carries with it implications for sure. the other genasi races are all touched by elementals or genies from the respective elemental planes. while it's not quite an elemental plane, the closest analogue in the faerun setting is the plane of shadow, or shadowfell. the shadowfell isn't necessarily a plane of pure evil, more mages have relationships to the shadowfell for illusion magic than anything, but it does have an evil bent to it, being considered one of the key sources of negative (undeath) energy.
if you want to go for something more evil, your character could worship shar; goddess of loss, night, secrets and forgetfulness. if you want to worship someone more outwardly neutral, there's the raven queen, goddess of life and death. these are both deities tied strongly to the plane of shadow. shar is outwardly stated as being evil in alignment, but both are dubious goddesses at the best of times.
i reiterate that there are always problems when it comes to playing an evil character in a standard heroic party. not sure if that's the direction you're going, but if so please bear in mind when playing this character that the other people at the table want to have fun too. a carefully played evil character can be a great foil for a party of heroes, taking care of unsavory business that the more standard good guys might recoil at, but it wont exactly last long if you start killing other PCs or siding with the obvious big bad evil guy the DM wants to put you up against. also evil should never trust evil - having good guys around is counterintuitively helpful as long as your actions aren't too outwardly heinous, since they're far more likely to keep to their word and not try to mess with you than the big bad's army of undead or what have you. trust is very useful, but very hard to get back once it's lost.

I have created a Homebrew Cleric, who is a Shadow Genasi with Shadow Domain and has Church assassin as a background. Any suggestions would be great.

Probably any of the drow goddesses like Lolth or Eilistraee.
