I was looking into getting the Legendary Bundle to fill out my collection but after adding everything up I was only saving $4.13 by doing so (it amounts to a 1.76% discount). Is this due to me purchasing my current books while they were on sale or is this normal?
The price of the Legendary Bundle does not change, even if you purchased some books with sale or discount codes. What the system does is to subtract the money you spent from the total price of the Legendary Bundle.
So would it be possible for the Legendary Bundle to be more expensive then buying all the books separately? Let's say I got $5 off of Curse of Strahd due to a sale, buying everything individually afterwards would then cost me 209.91 while buying the Legendary Bundle would cost 210.78. If that happens would buying everything individually make it so I would own the Legendary Bundle or would I still have to pay the remaining balance from the money I saved from buying things individually to actually own it?

I think to own a Legendary Bundle to have to purchase it, buying the single elements of the bundle does not give you the ownership of the bundle.
The Legendary Bundle is a case where the "whole is more than the sum of its parts" since it gives you a discount on future purchases as well.

The cost of the Legendary Bundle is equal to the cost of all books with a 15% discount.
However, as you noted, if you were able to purchase all of the books separately with greater than a 15% discount, then it would be cheaper, yes.
It's worth noting that purchasing the Legendary Bundle also gives a 15% discount on future purchases.
