You'll need to either own that sourcebook on D&D Beyond, have purchased the subraces individually, or your character be in a campaign where the content is shared with you.
So if we had them before, we now have to purchase them?
In short - no, you won't. If you have any characters that were using either elf subrace for free, as part of the Unearthed Arcana playtest, they will continue to be able to use that subrace without making any purchase.
They're an officially published subrace option.
They were originally included for free as part of an Unearthed Arcana playtest article. That playtest has concluded and the content has been archived (thus can no longer be playtested for free).
If you wish to make any new characters using either subrace, or to change the race of a character to either elf subrace, yes, you will need to own the subrace on D&D Beyond, or have it shared with you via a campaign.
I'm confused. I purchased Eberron and toggled it to enabled on my character creation screen, but I don't see the Aereni elves as an option for my race. Any ideas what I might be missing?

Have you purchased the correct Eberron book? Aereni and Valenar High/Wood Elves are found in Wayfinder's Guide to Eberron
The Valenar and Aereni elf has disappeared from my character creator. Were they removed, or is this a bug?
Both of those subraces are part of the Wayfinder's Guide to Eberron.

Thanks! I'll be sure to purchase them.

These subraces aren't even on the description page for elves anymore.
They're definitely there, but will only display if you have access to that content via purchase or sharing:
