I'm playing the 2024 paladin for the first time, I took conquest, I'm level 3, armor of agathys and command are not showing up in my spell list when i finish my character.
I'm also experiencing this issue (example character sheet for Oath of Conquest). The subclass spells are showing in my list of known spells even though not all of them are paladin spells; however, the only way to get them to display on my character sheet is to prepare them even though they should always be prepared and this causes them to be counted against the number of prepared spells I can have at any given time.
In addition, the core class Channel Divinity feature isn't displaying on my character sheet, but the subclass Channel Divinity feature is. This is causing the checkboxes for tracking uses to not be present and the Divine Sense ability isn't displayed. For the 2024 Player's Handbook subclasses, these items display on the character sheet. However, I discovered that the uses of Channel Divinity are not resetting properly per the class rules, but instead only clear/reset after a long rest whereas one use should reset after a short rest. To fix this, I created 2 separate Actions for the subclass feature options - one for short rest and one for long rest.
I understand that there is a lot of work involved in updating the legacy content to be relevant with the 2024 rules; however, these books in the Marketplace specifically state they are 2024 compatible and advertise using them in the character builder tool (for an example see Xanathar's Guide to Everything in Marketplace) when they are clearly not compatible.
I had to recreate the subclass entirely, but because it's a duplicate of copyrighted content, I can't make it public to save others the time and hassle until a fix is released.

I'm also having this issue, but with my Oath of Crowns paladin. Has anyone heard of a fix yet?
This is a known issue when using an older subclass on the 2024 Paladin class.
As a workaround in the meantime, you can make a homebrew copy of the subclass and adjust its spells.
