I created a homebrew background using Criminal as the basis. I've edited/deleted everything, but the player still has the option to choose proficiency in a gaming set.
That's the thing, the gaming set is gone from the list of MODIFIERS, but the player still has the dropdown to choose during character creation. Screenshots below.
Sorry for the necromancy, but I'm having the exact same issue right now.
I duplicated 'Soldier', and am trying to customize it to be 'Eldritch Soldier', tailored for an Eldritch Knight. I've completely deleted all my Tools and started over, and that bloody Gaming Set is still stubbornly showing up.
I am having the same issue with my mercenary medic veteran. I built it off of the mecenary veteran background and swapped out the persuasion for medicine, and pulled the game set of choice proficiency and replaced it with herbalism kit proficiency, then I pulled the game set from the equipment given for this background and replaced it with the herbalism kit. Finally I reflavored the description to reflect the medical skills of the background. Now in the character creation or editing screen that background still makes me choose a gaming set, though the gaming set doesn't appear as a skill on my finished character sheet or in my beginning equipment. To my knowledge the menu pop-up is just a visual anomaly still in creation but doesnt carry anything over to the finished character. I started coping it word for word to a brand new background and did it all but the traits ideals bonds and flaws without the gameset menu pop up in creation. The problem to my knowledge is one that then only exists for basing a homebrew background on a pre-existing one option. My background is public so you can see it happening for yourself in character creation.

Proficiency with a Gaming Set of choice is a MODIFIER.
If you click on the MODIFIERS section to expand it, you should be able to delete this modifier from there.

Can you confirm if this is still happening. This may just be an issue of caching, and should resolve itself pretty quickly after the update.

I'm having the same issue with a homebrew background based on Urban Bounty Hunter.
I removed both gaming set/musical instrument proficiencies, yet they still show up in the character builder.
I homebrewed the background Saturday.
