Can you provide a link to your homebrew subclass please, so I can take a look (you don't need to publish it - moderators can view unpublished homebrew)?
The official subclasses (for cleric) handle this by adding a subclass feature called "Domain spells" that has the table of expanded spells on it.
The spells are mechanically added to the character by including them in the "Additional Specific Spells" area of the "Basic Information" section.
When you say "not showing up on character sheet" - can you clarify exactly what it is that you're trying to get to display on the character sheet please?
I'm having the same trouble with building a Cleric subclass. I can't locate a subclass feature called "Domain spells" anywhere in the builder.
When I add spells to the "Additional Specific Spells" field, it forces the spells into being Always Prepared.
When I add the spell through Class Feature > Spells, it forces the spells into being Always Prepared.
How do I go about adding an expanded spell list that presents the spells as known options that are available to prepare, rather than being Always Prepared?

Your issue, while also regarding spells and homebrew, is not the same as described in this thread. As such I would please recommend starting a new thread to request aid for your issue, or creating a copy of a Cleric subclass to see for yourself how domain spells are entered into the system.
