The Assassin automatically receives proficiency in the Disguise Kit (and Poisoner's Kit). So if you already had proficiency in either or both of those kits, the earlier choice will be removed and you now get to choose an additional tool proficiency instead while the Assassin subclass provides you with those tools.

It's similar to how if you pick a skill proficiency based on your class, you can choose a different one if your background has the same skill proficiency. In these circumstances, you're not losing a proficiency, you're actually gaining the choose of other options if you have a proficiency and then would gain it again through another method.
