I recently purchased the PHB bundle among other additions. In character creation I do not have any of the backgrounds from the bundle I purchased available to me.
Did you purchase the "Compendium Content Only" option from the Player's Handbook page on the marketplace? If so, unfortunately, that doesn't included any of the content for the character builder, as per the description on the page.
I recommend reaching out to the support team by raising a ticket.
