This may be an issue for the other ioun stones which affect ability scores as well, but I attuned an agility ioun stone on a character and her Dexterity did not increase (was at 16, the stone should bump it to 18 but it didn't).
I added an Ioun stone of fortitude (+2 Con) to my test character. It worked.

I tried the agility ioun stone, and indeed is not working. I'll report this.
