I know that to get the Homunculus Servant statblock with all the items correct that I have to homebrew it - it even says so right in the statblock! But, I'm confused about the Magic Bond feature: (this text is from Forge of the Artificer book in Roll20)
Magic Bond. Add the spell's level to any ability check or saving throw the homunculus makes.
Edits Required. This stat block requires user edits for full functionality. Please use this list to ensure all edits are made appropriately for full effect. 'Spell level' refers to the level of the spell slot used to cast the Homunculus Servant spell. Hit Points = 5 + (5 times the spell level) Hit Dice = a number of d4s equal to the spell level Proficiency Bonus = the spellcaster's total proficiency bonus All ability checks and saving throw modifiers = Add the Proficiency Bonus Force Strike attack modifier = the spellcaster's spell attack modifier Force Strike damage = 1d6 + spell level
So as an example, DEX is 15, giving an initial modifier of +2.

Also: since it attacks with my spell attack modifier, does that mean it also gets the same bonus I do if for example I'm holding a Wand of the War Mage? Or is it my native one, PB + INT?

That's correct. Note that "the spell's level" is the level of the spell slot used to cast it, so all these numbers go up if you cast it with a higher-level spell slot.

These instructions you're quoting aren't part of the actual text of the book; they appear to be something that Roll20 added to make it easier for people to use the spell on their particular platform, and in this particular case, they're incorrect. Likely they erroneously copied over some instructions for the Battle Smith subclass's Steel Defender, which (since it's a class feature and not a spell) does use the proficiency bonus in that way.
The way it is actually supposed to work according to the rules is that the spell's level is added to these rolls, not the proficiency bonus.

Yes. Anything that increases your spell attack modifier would increase the Homunculus Servant's attack modifier as well.
