So I'm wanting to play a artillerist artificer and was wondering, can you use arcane shots from the arcane Archer subclass with the force crossbow Eldritch canon (Yes I am aware that the Arcane Archer rules state that they only work with a bow but my group mostly ignores that rule.)

Strictly speaking, no; the Eldritch Cannon isn't a bow (or even a crossbow) and so isn't eligible for use with Arcane Shot.
That said, if you are already using a house rule that Arcane Shot can be used with crossbows, I don't see any real harm in extending that to cover the Eldritch Cannon as well.
As a side note, last summer a playtest version of an updated 5.5e Arcane Archer subclass was released, and one of the big changes it included was allowing Arcane Shot to be used with any weapon with the Ammunition property, thus expanding it from just bows to also include crossbows and firearms. While technically this still wouldn't cover the Eldritch Cannon (which isn't a weapon and doesn't have Ammunition) I would say it's a sign that the designers don't think the type of weapon used matters very much, so I would again say it's probably fine to house-rule the Eldritch Cannon as eligible.

You could also use your Arcane Firearm for your Arcane Shots, as the Artillerist can create their Arcane Firearm from any martial ranged weapon.
That is a good point, though bear in mind that's only true for the 5.5e version.
