Does this resistance in the companion apply even to magic damage?
Important to note that it specifies an attack, which means an attack roll is involved. So something like a fireball, which uses a save, or magic missile, which had no attack roll, would not qualify for the damage reduction.

Yes. Since it doesn't specify any restriction on the type of damage, it applies to all damage from that attack, regardless of type.
