So as the title suggests, I'm not sure how to add dissonant whispers to the known spell list. I'm a level 3 bard, so I should be able to have that spell on there. It's on page 234 of the PHB, and I was just curious if anyone else ran into that.

Everything in the Basic Rules (5e SRD) is free on the site, because that is what WotC provides free to players. Elemental Evil spells and things currently in a UA state (playtesting) are also free, although UA content eventually goes away once it is officially published in a book.

Is there a rhyme or reason as to what's in the free version or not?

Well, I mean the spell dissonant whispers is in the PHB. Like the basic rules book. That's why it confused me so much.
PHB isn't basic rules. The PHB costs $30. The basic rules are the 5eSRD, which can be downloaded for free.
