So magic stone's damage only works if you use one of said stones to make an actual spell attack. Dropping them onto a target from great heights or propelling them in some other manner doesn't do anything with the magic stone's ability.
No. To start with you can't use the cataput spell on a magic stone, because it is a "pebble" and it is less than 1 pound. Items you catapult must be between 1 and 5 pounds.
Even if you got your DM to rule that you created a 1 pound pebble, then you could catapult it but you still would not get damage from the stone due to the wording of the spell: "You or someone else can make a ranged spell attack with one of the pebbles by throwing it or hurling it with a sling."
You are not throwing it or hurling it with a sling.
There could be fun interactions if you can convince npc's to throw the stones for you, or use summons of some sort to throw them.
It'd be DM discretion if a familiar could do it, or which kinds of summons. But I imagine animal friendship and a dive bombing crow could be a fun ambush tactic.

What would happen if you cast Catapult on a Magic Stone? Could you combine the damage on an impact?

I figured as much. Could have been an interesting combination though.
