A ranger tracking in their favourite terrain does not have disadvantage I agree with this fully.
Here's the Scenario:
The ranger in the party is tracking a distraught womans tracks from the night before, they're being pushed by a third party NPC to find out what is going on as fast as they can, they are moving at fast pace and the ranger is completely focused on the tracks. I as the DM had a skill check setup for them at this particular point but at this point things have stacked against a normal check so I had the ranger roll perception at disadvantage.
Favored terrain doesn't grant advantage as part of its benefits. Favored enemy does, so if the woman is of a race that is one of the ranger's favored enemies, then they would have had advantage, which would have canceled out any situational disadvantage for a straight roll. Favored terrain allows you to use twice proficiency when making any INT or WIS (here, perception) checks while in that terrain. That isn't effected by advantage/disadvantage, and rolling at disadvantage certainly sounds within the realm of possibility.
Also, tracking is usually a survival check not a perception check, so I just want to confirm that the perception check was for tracking, and not something else, where the 1-hour effects might come into play (ie, 'even when you are engaged in another activity while traveling (such as foraging, navigating, or tracking), you remain alert to danger').
I would like to point out the travel table only says Passive scores get reduced. Some dms only allow passives while traveling but usually a character that takes an action is then rolling and not passive.
Some other items of note. If the ranger were in their favored terrain.
IF the terrain were difficult the ranger should have been able to move at a pace faster than the woman{assuming she had no training} so the pace issues could possibly be reduced.
IF in the favored terrain the ranger should know exactly how long ago they passed through. that would allow them to know the rate at which they were catching up and could adjust pace accordingly.
