In the description of favored enemy in the 2024 Ranger rules, it says that the spell is always prepared. Does that count to the spells I can know? (this being said after checking the dndbeyond character sheet generator, which says it doesn't)
It does not count against your spells known, no. Additionally, you can cast it without using a spell slot a few times per day, depending on your ranger level. And if you use them all, you can also cast it using spell slots.

It’s funny that my most used spell is Shield (acquired through origin feat Magic Initiate). Free casts of Hunters Mark save a lot of spell slots.

Shield is incredibly useful at any level for any character build. I think it is the single most widely useful spell in the game.
