I was wondering if bestial fury (level 11 feature) allowed me to use the Maul attack twice or does the second attack have to be generic? The action doesn't say it has a per turn or per combat limit so I presume I can use it for both attacks.
I was also curious if natural armor allows dex scaling? The stat card lists the "AC as 13 + PB (Natural armor)". I was wondering if I should also be including their 14 dex for a +2?

There is no "generic" attack for that Beast of the Land stat block. "Maul" is the only attack listed there, so it's the only kind of attack it can make. Bestial Fury would allow the companion to make the Maul attack twice with one Attack action.

No. The AC calculation for these stat blocks doesn't say that it incorporates the Dexterity modifier, so it doesn't.
