The current version of the .pdf for the Blood Hunter that Matt Mercer has up on DMs Guild includes multiclassing rules for the Blood Hunter, including the required ability scores, proficiencies gained when multiclassing into it, and a special section for calculating Pact Magic slots. It's possible the rules didn't get incorporated into the character builder on D&D Beyond. They're a bit odd, and would've required coding more advanced than calculating or example a Wizard multiclassed with an Eldritch Knight.
The rule he lays out is you take one third of your Blood Hunter levels, rounded down, and add them to your Warlock levels, then use that level on the Warlock table to determine how many spell slots and what level. The part that makes it REALLY weird is that your Profane Soul spellcasting ability is Wisdom, but for Warlocks it's Charisma. Mercer says when casting, you choose which class between Warlock and BH is higher level, or either one if they're the same level. BUT, he says nothing about Spells Known. If we look at how the official classes have been built, it really should go like this:
* Add 1/3 of your Profane Soul BH levels(rounded down) to your Warlock levels. Use that with the Pact Magic progression table in the Warlock section of the PHB to determine how many Pact Magic slots you get and what level they are.
* For number of spells known, you pick for each class separately, using the max level from each class, just like you would if mixing Druid & Wizard, or any pair of classes with the Spellcasting feature. The same would apply to Cantrips.
* Your spellcasting ability would be based on which class you chose the spell from. Wisdom for Blood Hunter, Charisma for Warlock.
Maybe try playing around with the BH & Warlock levels and see how the number/level of slots changes?
I actually don't know how but I missed the section of the original document that describes that. Thank's for clearing that up. I'll play around with the character a little bit in a copy to see if anything changes.
In terms of the casting Mod, I know what Matt was going for by trying to keep everything based on Wisdom, but there could have been a shift to CHA strictly for The Profane Soul. I don't think that would have dramatically impacted the class dynamic as a whole.

I don't think he added the Multiclassing paragraph until v2.0 of his published document for the class. He gave it another editing pass before the current Critical Role campaign started, I assume to make sure it was ready for addition to this site.
Is anyone else noticing that in that character sheet if you multiclass Warlock and Profane Soul, you only get the Spell Slots from one or the other?
I'm not sure if this is intentional and if I'm reading something wrong, but it seems this may have been missed.

Hex warrior would be too good is probably the reason.
