Okay, so I have started a character, played a few hours and have gotten him up to Level 3. I've not played in years so I hope I am getting this build right. So I am a Tiefling and I get one cantrip of Thaumaturgy but since I am a Warlock I get two cantrips for a total of 3. I'm going with Eldritch Blast and Minor Illusion. Now that I am up to Level 3 I can know 4 spells but have only 2 Spell slots. For my Otherworldly Patron I am going with The Fiend. Spellwise I am go with Hellish Rebuke, Unseen Servant, Burning Hands and maybe Misty Step. I can know 2 Invocations and am going with Beast Speech and Book of Secrets (more on that in a sec). Now my cantrip of Eldritch Blast gets upgraded to Agonizing Blast and I am thinking about upgrading Burning Hands to Scorching Ray. I have chosen Pact Boon as Pact of the Tome so my Book of Shadows gives me 3 additional cantrip and I may go with Druidcraft, Shillelagh and Ray of Frost. The Pact of the Tome allows me Book of Secrets with 2 spells of any class at Level 1. I have not decided on those spells yet.
Have I got this set up right so far? I'm not so concerned if I made the right choices on cantrip and spells. Mainly I want to know if I have run afoul of any of the rules. Suggestions?
Where you are missing is that Agonizing Blast and Book of Ancient Secrets are Invocations. You only have 2 of them at 3rd level. If you take those (which personally I would), you cannot take Beast Speech as well.
“Agonizing Blast Prerequisite: eldritch blast cantrip. When you cast eldritch blast, add your Charisma modifier to the damage it deals on a hit.” That sounds like a upgrade.
Oh its an upgrade for sure. But it is also an Invocation. You need to select Agonizing Blast as one of your Invocations to get that benefit. You don't get that for free by having the Eldritch Blast cantrip.

Upgrades = invocations. That's the whole idea. So you are not quite right.

This. A level 3 warlock will have two invocations available. One should be agonizing blast if you have eldritch blast. The other should be book of ancient shadows since you are going tome pact. I highly recommend that one of your ritual spells is Find Familiar. Get an owl. Don't get beast speech, because you need to spend that invocation on Agonizing Blast. You don't get it automatically.
Any time an unfathomably powerful entity sweeps in and offers godlike rewards in return for just a few teensy favors, it’s a scam. Unless it’s me. I’d never lie to you, reader dearest.
Warlocks can be tricksy! Especially Tomelocks, keeping track of all the extra cantrips, rituals, the amount of spells and invocations you have can be a pain in the backside! But they are fun and can generally find a way out of things that other characters can't, purely because all they expect to hear in combat is you saying Eldritch Blast a lot.

From Within Chaos Comes Order!
Not to worry, when you get to level five you can take counterspell and fireball and you'll have all the spells any wizard needs.
DM "You see a giant."
PC "I cast fireball."
DM "You're coming to a small village."
PC "I cast fireball."
DM "A small child approaches you."
PC "I cast fireball."
That small child had it coming. He was a little shit.
