From my reading genie's wrath is just extra damage and your Genie patron is just the flavor (Dao; bludgeoning). I'm not seeing anything that talks about overcoming resistance.
I think on a hit half the weapon damage would bounce off, but the genies wrath would stick. So it’s something in a pinch, if you’re out of offensive spells...
But what if you're not using EB? What if you're using a weapon attack?
Assuming that, for some reason you're using a non-magical weapon that's not a Pact of the Blade weapon.... then, yes, the Genie's Wrath extra damage would count as magical (because it is magic), while the regular weapon hit wouldn't be.
First time I have had to deal with it was today. Used against a creature with resistance to non magical bludgeoning. It makes sense to me that if something is magical damage, it is called out. The dhergoloth specifically has its claw attacks called out as magical. But the barbed devil didn't have that call out. Hence, if something is magical, it is called out. The Dao doesn't specify, so it is non magical.
Also, there is nothing that says fire from a campfire, fireball, or dragon breath is anything other than fire damage, regardless of source. So the fat that the base damage comes from a spell is irrelevant

Genie's Wrath just increases the amount of damage Eldritch Blast does, much like Agonizing Blast increases the damage of E.B.
Eldritch Blast is a magical spell. Ergo, its damage is considered magical.
Creatures that resist non-magical damage would take full damage from a Dao Genie's Wrath Eldritch Blast.
