Portent doesn't replace one of the numbers. It replaces the result of the roll. Advantage, disadvantage, and any other modifiers to the roll are irrelevant.
Keep in mind that the feature says (in both the 5e and 5.5e versions) that you have to choose to replace the roll before the roll is actually made. The D20 Test that's replaced is never actually rolled, so the numbers on those dice don't matter.

If you portented a 1 to a halfling I'd let them get thier standard reroll of a 1.

One could argue that since the Halfling Luck feature says "when you roll a 1", a 1 that you didn't roll strictly speaking doesn't count. But it's so unlikely to come up in practice that I'd probably allow it anyway.

A portent roll is a d20. A d20 test includes a roll of a d20. I do not agree that the intent is for a portent to replace the entire d20 test including modifiers added after the "roll" would take place. That would have a disproportionate effect lowering the value of high portent rolls and discouraging their use.
However, I would also not allow a Halfling to re-roll if someone used a portent of a 1 on them. A Halfling's Luck feature allows them to re-roll a 1 before it the number on the die becomes "final." Whatever the result of that re-roll, they have to use it, even if it's another 1. A portent replaces the final number on the die. Using a portent of 1 on a Halfling would be equivalent to them rolling a 1, rerolling, then getting another 1. They're stuck with it.
"You can replace any D20 Test made by you or a creature that you can see with one of these foretelling rolls."
I have to say, i always took portent to mean you replace the creatures d20 roll with your portent roll and they still add their modifiers. But the wording on this rule doesnt seem to say that.

"Your portent roll" would be just what you rolled on your d20 portent roll this morning.
So it seems a strict reading is you replace a creatures d20 roll plus modifiers with your d20 portent roll. I.e. they dont apply any modifiers.
I dont think thats intended though....
This would make portent very powerful for debuffing a high level enemy with a +12 saving throw because they have to use your portent roll and cant get the +12. But that would also mean portent is much less useful for helping at allies at higher levels because they also do not get to add modifiers.
I assume the rule is trying to say something like
""You can replace the d20 result of any D20 Test made by you or a creature that you can see with one of these foretelling rolls."

The Portent dice replaces the roll. You'd still apply any modifiers.

I think it adds modifiers because otherwise you would almost never reroll you or your allies attacks
