From what I can tell, each of the tick boxes in character creation for which content is available is so you can disable setting specific content (like Exandria, Ebberon, MTG), and despite this we cannot toggle off the spelljammer setting.
That's because Spelljammer is core content. It's not the result of a third party interaction like Rick and Morty, Critical Role, Magic the Gathering, or Homebrew materials.
Now on a much broader scale, the ability to more fine tune content would be nice in the character builder. DM's can control the content being shared in a campaign which is an option as well.

Eberron is core content too, but we can toggle that off. And there's a very specific toggle option for "Noncore D&D Content". It really seems to me that the toggles are for settings, which spelljammer is
it may have to do with how Eberron was created...it wasn't originally written by any employee or contractor of WoTC, it was part of a public contest of sorts for a new campaign setting. This was like 20 years ago so i'm probably short a million details.
