I have a war domain cleric playing in one of our homebrew campaigns and upon leveling to level 7 last game he could not select a 4th level spell at the start of a new day. Instead, Stoneskin and Freedom of Movement is labeled 'ALWAYS PREPARED'. Additionally, he cannot prepare the spells that normally come with being a war domain cleric like, Aura of Purity.

Still, Stoneskin & Freedom of Movement are War Domain spells, so it's correct that they be always prepared.
Aura of Purity isn't a War Domain spell, in fact it's only available to Clerics via Tasha's Cauldron of Everything, in which case they'd need the full book Tasha's shared with them, enable Optional Class Features in their HOME Preferences, and then use the Optional Features Manager under Cleric on the CLASSES page to checkbox "Additional Cleric Spells". [Nevermind, the screenshot finally loaded so I see that they do have access to Aura of Purity.]
When you look under Known Spells, does it say "Prepared Spells: 10/10" or "Prepared Spells: 9/10"?

So there are a few things to note here:
Aura of Purity is not a War Domain spell. The spell itself is added to the Cleric spell list via Additional Cleric Spells from TCoE. This is why it is not automatically prepared for the character.
In comparison, Stoneskin and Freedom of Movementare both War Domain spells - meaning they’ll always be prepared.
As naruhoodie pointed out, your character will need to unprepare one of their current spells in order to prepare Aura of Purity. Everything is working as it should be.

Oh, it looks like your player was able to add Locate Creature, meaning they've picked all 10 spells they can prepare.
