I've noticed this happening across any caster. Whether it be prepared or not. I've been able to reproduce it every time. I even turned off Beyond20 thinking it was an issue related to that, but it persisted even after Beyond20 had been removed from the equation. The basic workflow is this:
Create any caster character > level them up as normal, picking spells as you go along > shock and awe as you hit level 3 and don't have access to choose 2nd level spells, even though the number of spells you can learn/prepare has increased correctly.
A refresh fixes the issue initially, but it happens consistently at any level where access to a new level of spells has been gained if you don't refresh the page again (so 3rd, 5th, 7th, etc.).
I'm attaching an imgur album with a gif showing what I mean in more detail as well as screenshots of the missing spell level choices both with and without Beyond20 turned on.
Yep, that's a bug - I made a level 1 Bard (milestone leveling), went to the character sheet, did Manage Spells, went to the Builder, increased level to 3, went to the character sheet, did Manage Spells, and 2nd-level spells aren't available to pick. That's not supposed to happen.
However, when I'm in the Builder and increase Bard level to 3, if I go to the Spells tab while still in the Class section, I can Add Spells of 2nd level there. When I go to the character sheet, all the cantrips and 1st- & 2nd-level spells all show up in the Spells tab; but when I do Manage Spells, it still only shows the cantrips and 1st-level spells.
Refreshing the character sheet fixes the issue.
---Actually, it's worse than that: At level 2 I'd added a new spell (Feather Fall) while in the Builder and not the character sheet. On the character sheet it shows up in the Spells tab, but in Manage Spells, it doesn't show as Learned - even though it's counting towards the total number of Learned spells! Manage Spells doesn't seem to "know" about spells and available spell levels added via the Builder, only totals, until you refresh the page.
Might have something to do with it being on mobile, I'm on Desktop in Chrome and can reproduce it consistently. I don't think the multiclass matters here as it's happening across any character that gains access to spells no matter the level from what I've tested so far.

I'm on mobile if that helps. My test character was also multiclassed, if that matters (didn't make a fresh one for this).
