As title says. They are added to prepared spells and not the spellbook. They are not prepared at all times spells either, or once a day spells. Not really a big issue, but it should be noted and fixed.

They come up as available to cast, but they are not actually counted against how many prepared spells I can have nor do they show as being learned and in my spellbook.
This is still a bug as of today, I noticed it right away for my level 3 Illusion Savant. I presume as I get further free spells via Savant (e.g. when unlocking level 3 spells) this prepared count will just get further "off". I've just added them into my spell book, and only "prepared" 4/6.

But they don't get added to your prepared spells, so you get the free "Use" option, but not the slotted "Cast" option.
And to make matters even more confusing, some feats are half right, and half wrong. e.g. Fey Touched gives you both "Cast" and "Use" for Misty Step, but only gives you "Use" for the 1st level spell you select for the feat. 😭
Yup... playing a wizard for the first time, just hit level 3 and noticed the same. This is also an issue for the spells you can get from a magic initiate feat. So here I am at level 3 and I have 9 prepared spells instead of only 6.
This is a duplicate thread for an issue that's well-reported. The fix is super simple: Ignore the drop-down and just add the spells to your spellbook as you would any others. It's a workaround that requires no tweaking or homebrew.

Well it's gross that this is an issue of one of 4 subclasses.
It's actually an issue on eight subclasses now.
It's somewhat frustrating that they had every opportunity to do it right on the new ones from Arcana Unleashed but didn't.
I'm still not convinced the dropdown is a problem.
One can just ignore the drop-down and add the spells via the normal interface, and everything works fine. In that sense, it's not a problem, because unlike some other lingering 5.5e implementation issues, it's entirely possible to set up a character that uses the feature correctly.
However, if you actually use the drop-down the way that the interface implies that you should, the behavior you get is incorrect according to the rules, and you end up with more prepared spells than you're supposed to have. In that sense, it is a problem, since there's no way anyone would know in advance that it does something it's not supposed to do, or that you need to use a workaround to get it to do the correct thing. It has already caused confusion for a lot of people.
I don't expect everyone to feel strongly about it. It's just a pet peeve of mine because this isn't something that needs a huge overhaul of the character builder to fix. All that needs to be done is remove the drop-down entirely and make it a "text only" feature like every other class feature that doesn't affect the numbers on the character sheet. But two years on, not only have they not done that, but they've introduced the same problem on four new subclasses, when they could just as easily have not done that.

Yeah, once I had the workaround, this one bugged me a lot less than it did at first. The one that still gets under my skin is the Fey Touched / Shadow Touched / Magic initiate feat issue. Like if I take Fey Touched, Misty Step shows up as both a spell I can Cast (using a spell slot) and a once daily ability that I can Use. It gets both buttons and shows up as always prepared. But whatever other 1st level spell I pick to go with it only gets the Use button. It's not always prepared, and doesn't get the click to Cast button. Those feats are great, but this oversight makes preparing the right number of spells a lot more annoying than it should be.
