I have the Magic Initiate (Wizard) feat for my character from the Sage background, and whilst the lvl1 spell show up as "use" that can be used once per long rest, they don't show up as "cast" to be castable with my spell slots.

"Level 1 Spell. Choose a level 1 spell from the same list you selected for this feat’s cantrips. You always have that spell prepared. So I should always have the spell prepared and be able to cast it with my spell slots, but I can't.

That part about the ritual tag may be a holdover from the 2014 rules, where ritual casting was something only enabled by class features and didn't necessarily apply to spells you got from feats or species options. It's definitely something they should fix.

It's not an issues of species vs. feats. This scenario occurs when the spell is chosen by the player because there's not yet a good way to have a single choice display in both ways. As such, it's only set up that way when the spell is not a choice (Guiding Bolt from Circle of Stars' Star Map feature, for example).

Ah okay, hopefully they'll fix it soon (and whilst they're at it, they should still look into fixing that it's not listed as a normal casting option)
For now, I've just modified the name of the spell for my character to include "(Ritual)" behind it to remind myself that it's a ritual, not quite a solution (it's less easy to identify and doesn't show up when filtering for rituals), but it's the best I can do for now

Ah okay, messing around a bit in homebrew species creator with elf as template, I think I sort of see the issue, in that for elven lineage spells are listed in there twice, once it's set up for single use not using a spell slot, and once for always prepared and does use a spellslot. When you change them to spell lists to choose from, it becomes to seperate choices and could be one spell you have 1 use of and another that you have always prepared, when they should be the same spell.
That said, the feat creator just doesn't seem to have an option for having a spell you always have prepared
