The Spell Mastery feature states: "Choose a level 1 and a level 2 spell in your spellbook that have a casting time of an action. You always have those spells prepared, and you can cast them at their lowest level without expending a spell slot."
Selecting the spells is easily doable, but they don't show up on your sheet as "prepared", UNLESS you prepare them manually (at which point you can cast them with a spell slot and "at will"), which also reduces the number of spells you can prepare manually.
I recognize that this feature doesn't mention that the prepared spells don't count towards the number of spells you can prepare, but neither does the 20th-level Signature Spells feature. That one, however, prepares the selected spells automatically without counting them towards your total prepared spells.
