When I pick the 5.5e Expanded Rules category or specific sources, the 5.5e Monster Manual is included with the results. This only seems to be the case when searching for All monsters. If I choose a creature type (like Fiends), it works as expected.
Each source (i.e. each book) belongs to only one source category, but a listing (like monsters) may belong to more than one source. Only a monster's primary source is displayed in the listing itself.
Any monsters you're seeing in this case likely have the Monster Manual as their primary source, but also appear in one or more 5.5e Expanded Rules sources, which is why they (correctly) appear in that search.

In particular, Dragon Delves includes a huge number of monsters whose primary source is the Monster Manual.

Ahhh, okay, that makes sense.
