No matter what I do, it doesn't add my characters' proficiency bonus or expertise bonus to many skills or saves. In some cases, it doesn't add ability score modifiers either. Also, once you download the pdf, if you change your character, the changes won't appear if you download the pdf after that.
Be more specific with examples of what isn't receiving which bonuses if you want specific help, knowing sources of where bonuses come from can help pin down where the issues are. For instance, if your background gives Stealth proficiency and you aren't seeing it as Dex+Prof, that should be listed. If you have them modified with custom totals or changed stats, that should be listed.
On my end, I just downloaded the PDF for a character with a few homebrew feats and they all had the proper effect on skills, matching my sheet. Additionally, I have all three of my proficient saving throws in the Saving Throws box; Wis and Cha from Paladin and Con from Resilient.
The updating issue may be related to caching. The site sometimes takes a bit of time between updating the builder and updating the PDF, give it about 20 minutes after updating the character sheet and try the download again.
My character has 20 CHA and proficiency in CHA saves, yet the pdf lists the bonus as +1. He has expertise in Persuasion and Deception, yet the pdf lists the bonuses as +1. He has expertise in Insight and 13 WIS, yet the pdf lists the bonus as +1.
Are you using any extensions? They can have unpredictable effects on the website.
Click on the boxes. Font sizes might only be showing the first digit, which would be a bug with the viewer, not the exporting.
