Steps to replicate issue
I have Screenshots but DND beyond doesn't like the images I'm pasting :(
Additionally the species options don't appear under the parent species Im unsure if this is a related issue or not.

Replacement features are optional, though, like the optional rules from TCOE. A player has to opt in before those features are displayed and the replacement happens. If you want them to get the feature automatically, it needs to be Granted.
And the character builder has never grouped species options under their parent. That’s not a result of anything you did (and there’s nothing you can change to make it happen).
