I am trying to add my brand new instrument of the bards but none of the them can be searched from the item list - is a standard DMG item. I can search it up on dndbeyond. But I cannot find it in the character creator or when searching for it under Add item in my inventory.
It is clearly broken.
On top of that some of the instruments of the bard are of types that you cannot pick as an instrument you are proficient in
You can't add "Instrument of the Bards" to your character sheet; you can only add one of the individual variants. That's what you need to search for in the character builder/character sheet.
As it's from the Dungeon Master's Guide, you need to either own that book or have access to it through content sharing, or you won't see the items from it.
You need to have "5.5e Core Rules" checked in the Home tab of the character builder (or "5e Core Rules" if you're using the old version).
Have you checked all of those things?
As for the instrument types and being able to be proficient with them, I don't think the list of instruments in the Player's Handbook is meant to be an exhaustive list of all instruments that can exist and that people can be proficient with in the world. It's also worth pointing out that bandores, citterns, and mandolins are all pretty close to being lutes, and for D&D proficiency purposes it's reasonable to treat them as interchangeable.
In a feat for example resilient - you choose the feat and then the subtype. I expected the same behaviour here
Unfortunately the character builder doesn't have any support for making choices like that with respect to items, so there are several items that are implemented as multiple different instances with slightly different properties like this.

Couple things to note about these things:

Good point - I will check that.
