Based on my observations, it appears that the ability and equipment modifiers are not included. It appears to only be 8 + proficiency modifier for any spells included from the lists contained in the feats.
Just noticed this as well. The spells are populating as always prepared according to the feat, but attack and save DC is not calculating using the ability chosen.
For those folks that are stuck with this issue the work around I use is to create a homebrew feat copied from the Adept feat from Arcana Unleashed and then editing the copy with two changes: First, edit the Modifier and change it from the select from Int, Wis, Cha to the specific Ability Score you intend to use, then edit each of the Spells, setting that Ability Score for each spell.
It's a pain, but *way* faster than waiting for D&D Beyond to fix the bug. In past releases it has taken months before bugs like this were fixed. Some persist to this day, including all Legacy subclasses.
Three warnings:
1. The Homebrews are copies of Official Content, so no one can just do this once and post them for the community. (Even though that seems like an obvious work-around! Grumble...)
2. Some Official Feats have hidden components that may interfere with your customization. For instance, I could not copy Conjuration Adept and update that, because the Con Save Modifier is done incorrectly and is adding to all Con Saves instead of just a note for Concentration on Conjuration only, and the Ability Score Increase Selection is not implemented as a Modifier like several of the other Adept Feats, so you can't change it or remove it. Instead, I copied Enchantment Adept and then edited the text, Modifier, and Spell List appropriately.
3. The Homebrew System's caching is super janky. There have been requests for better communication about the long delays be added to the UI for over 6 years now, which have not been addressed. After you make your changes and Save them, and remember to Save the whole Feat after Saving the individual changes, then your best bet to see them sooner is to remove the Feat from the character using it from the character editor, switch to viewing the character, switch back to editting the character, and then add the Feat back to that character.
Best of luck! It's frustrating but you can work through it! Unfortunately, this is what we have to expect and accept from D&D Beyond, Wizards of the Coast, and Hasbro. Maybe, after the fancy updates shown at Gen Con, they'll also update their architecture. (I'm available for consulting if you're reading this WotC.)

If you're a DM the advantage of the Homebrew Feats is that they are shared via your Campaigns at least so then all of the Players in your Campaigns can benefit from your work instead of having to understand the guts of D&D Beyond themselves.
Gosh, it'd be even better if the Community Members could submit Community Patch Official Homebrew so the D&D Beyond Community Moderators could approve such Community Patch Official Homebrew that is using Official Content as a base! That would let the Community share this kind of Patch Homebrew that they *can't* share today! Then at least the Community Members could self manage these issues that are *obviously* not a priority for the Developers!
