I was trying to use the Investigator background but cant switch out the athletics skill for the acrobatics skill. As a test i chose the Guild Artisan/Guild Merchant background and it seems I cant to use the secondary option on either of these two backgrounds.
To be an investigator, you swap the athletics skill for investigation. You may not be able to choose one (or both) of those two options if those skill proficiencies are granted somewhere else.
The guild merchant is only descriptively different to a guild artisan, they are mechanically the same. It is similar to criminal and spy.
