As far as I am aware, there isn't an official race/class that has a feature "grants proficiency in X, or expertise if character already has proficiency with X" and D&D Beyond doesn't allow for this either.
It has been discussed several times as a limitation and I expect that what you're asking for will be added in the future, but isn't possible currently.
You could try setting an option of selecting Proficiency X or Expertise X?
So first of all, you actually can't have expertise with a tool. The envoy's trait doubles the proficiency of an ability that uses the tool which is a little different.
Second, when a class, race, feat, or background grant the same language, tool, or skill, what is suposed to happen is that you will choose a different one for one of the sources. BBD handles this by first having the source that has selection options lose to a source that doesn't. The envoy already has selection options, so it gets to choose a different option. It does not negatively effect the mechanics of the game at all.
Thief's tools are a bit of an exception, I should have specified artisan tools.
Twice proficiency and expertise do the same thing. I think I've heard that they are working on removing twice proficiency, but a lot of things currently use it instead of expertise.
You didn't lose your tool proficiency, so game mechanics are not affected regardless of your feelings.
I think class still has preference over race, and background might be the only one that lets you pick any option if it is taken.
And you are getting really worked up about a proficiency changing source. You still have the proficiency. You even have the opportunity to choose a new one.
