I was playing around with some weird builds, and I noticed that the dueling fighting style's +2 is not applied to Shillelagh attack. I'm fairly certain that it should, but I could be wrong. I would say no, the Dueling fighting style is applied to "that weapon", Shillelagh changes the weapon with magic to enhance it. Meaning even though you're still doing "bludgeoning damage" its "Magical" not "Physical". Its not the weapon doing the damage anymore its the spell. Or think like this. If the quarterstaff was enchanted to do 1d4 fire damage on a hit, then your Dueling would apply. The 1d6 physical would get the +2 from dueling but the 1d4 fire would not. When you calculate your total damage you should say how much is the 'bludgeoning" with Dueling then the fire as many enemies have resistances to one or both. When you use Shillelagh it is no longer the physical weapon doing the damage, but the magical enhancement. Does this make sense?
I don't think I agree with your assessment. Like you said, the dueling style does state that the +2 is a "bonus to damage rolls with that weapon". However, shillelagh specifically states that "the weapon's damage die becomes a d8". Shillelagh is a transmutation spell that alters the weapon. You aren't attacking with the spell; you're attacking with the altered weapon. The dueling style also doesn't require that damage be non-magical. If it did, the same would apply for any type of +X magic weapon.
But when you use the spell on say a club when you make attacks you do so with your casting stat for the attack and the bonus damage the weapon attack does.
When you are wielding a melee weapon in one hand and no other weapons, you gain a +2 bonus to damage rolls with that weapon.
Shillelagh Spell:
[...] For the duration, you can use your spellcasting ability instead of Strength for the attack and damage rolls of melee attacks using that weapon, and the weapon's damage die becomes a d8. [...]
Both the dueling style and the spell specify that they are affecting the weapon.
Yes, the +2 from duelist should apply to shillelagh.
It looks like in order to get shillelagh to show up as an attack, it was programmed as a spell attack (which it is not), and duelist is not looking for spells.
This will likely get fixed in a future version of the character sheet when duration spells and abilities are toggleable. There isn't a way to fix it in current version.

Thanks for confirming DxJxC; a workaround for now is simply to customize the spell attack action to include 2 bonus damage.
