When I chose my second favored enemy, it replaced my original choice in the Features and Traits page. Originally I chose the Fiend, and at 6th level I chose the Beast as well. Afterwards, it no longer displayed the Fiend when I look at my race feats on the character sheet.
Yeah this bug is affecting a few skills from a few classes. It is only a display bug in features and traits tab. It has been reported before. No official word on when it will get fixed.

2 years now and it's still a bug?
I would like to bump this, since this is still occurring.
15/11/2020 still happening. I hope the day comes when this silly error is fixed, every time I see that only a favored enemy appears it gives me OCD.
