If I select a skill while choosing a class, and that same skill is given by the background there is no option to choose a different skill proficiency. I assume (though I haven't checked) that the same issue exists for tool proficiencies.
I had a similar issue. I selected Half-Orc as my race, gaining Intimidation, and then Fighter which gave Athletics. I picked the Soldier background which gave both of these skills again.
