If you have a homebrew subclass or item that gives a proficiency bonus to something (for example, initiative), the builder refuses to give that precedence and only includes the Jack of All Trades half-proficiency bonus. Unless I'm missing something.
The builder should take the highest bonus. Try linking the homebrew that gives proficiency to initiative and the character you are experiencing the bug with for mod to look. (Homebrew does not have to be published, use character sheet URL not share link).
Currently shows +4 initiative (+3 from Dex, +1 half-proficiency rounded down). Should be +6 (+3 from Dex, +3 proficiency).
I confirmed I made the feature exactly the same way as how Gunslinger is setup - Bonus - Initiative. But to test it, I even tried Double Proficiency - Initiative and Proficiency - Initiative, no changes at all. Cannot override Jack of All Trades.
If you edit the modifier for "Quickdraw", you'll find that there's no value being provided or anything for the system to reference. In this instance, all you would need to do is select "Proficiency Bonus" under "Additional Bonus Types". Below's a screenshot of what I mean:
Once you add that, let me know if that resolves your problem or not.
Yes! That fixed it! I didn't even think to look there since it's not an 'additional bonus,' so much as a 'base bonus.' I just made a Copy_of_Gunslinger to duplicate that particular feature and it didn't have that, so I'm not sure why it doesn't (if it's supposed to). Thanks, GPyro!

Level 6 adds proficiency bonus to initiative (similar to gunslinger, fighter subclass)

I was able to find and pinpoint the issue here.

Glad to hear it!
