Yeah, this has been reported a few times. It has something to do with the way those modifiers are coded. It is on a list to be fixed but may take some time.
Rod of the Pact Keeper +1, Rod of the Pact Keeper +2, and Rod of the Pact Keeper +3 do not add the appropriate to hit bonus to cantrips that are attained by Pact of the Tome and I quote directly from the PHB:
Pact of the Tome
Your patron gives you a grimoire called a Book of Shadows. When you gain this feature, choose three cantrips from any class’s spell list (the three needn’t be from the same list). While the book is on your person, you can cast those cantrips at will. They don’t count against your number of cantrips known. If they don’t appear on the warlock spell list, they are nonetheless warlock spells for you.
Directly from the description of Rod of the Pact Keeper: While holding this rod, you gain a bonus to spell attack rolls and to the saving throw DCs of your warlock spells. The bonus is determined by the rod’s rarity.
Don't know if this has been brought up before but I thought I should make a post about it.

It has been brought up and they (hopefully) know the cause. Updates are slow and only 1 thing at a time, so they haven't fixed character sheet bugs like this.
I've done some testing around this and it isn't just tied to warlock, any spellcaster that learns a spell from other than the normal way and has their spellcasting bonus boosted has this happen.
Unless it is selected from the class as a spell you will not get the bonus. IE: getting Eldritch Blast from Spell Sniper does NOT give you bonuses from the ROD, but will get bonuses from items like Robes of the Archmagi or Wand of the war mage. Not sure where the coding is having the problem but that is what I have found.

Yep, that is what we've known for the last 3 years.
I think it is because when spells come from the spellcasting or pact magic features, their source is flagged as class name and when they come from a different class feature or other source, the source is named after the feature's name. The items only look for spells from source "class name" and can't back trace every class feature nor do features that give bonus spells set multiple sources (to include class).
