This appears to be missing again after the recent update, tried rebuilding from scratch and now can not find Dwarf tool proficiency for any variety of dwarf
Came to report this same issue. Just made a new Hill Dwarf and it doesn't present the option to add it. (Of course you can manually add it at the end though.) Played around with some other races that have choices involved (for example, variant Human) and those seemed to work correctly.
Edit: Actually Variant Human is missing the extra language choice.

Seems to be a similar issue with selecting your bonus language as an elf.
Worked before the update, now you can't select the bonus language
