I'm not sure if it's a bug or working as intended, but it seems a warforged's integrated tool can't be something they receive from a class; for instance, the warforged forge cleric's smith tools.
It sounds like you may be describing one of the features from the Unearthed Arcana playtest version of the Warforged race. This race has since left its playtest cycle and the official version of the race does not have an Integrated Tool feature.
As the version of Warforged that has "Integrated Tool" is not a part of the official rules, it is likely that the way it functions in the builder will not be adjusted.
