I just leveled to 6 on a Rogue and chose Persuasion and Thieves' tools for my Expertise options. The expertise bonus applied to Persuasion automatically but I had to go in manually apply it on the Thieves' tools.
Thieves' Tools are tools and so don't show up on the Skill list by default. You have to add it manually - and because of that it's not going to update itself automatically.
