The Combat Tracker "Run Encounter" button has disappeared for me. Master sub. DnD Beyond whitelisted on any adblockers or pop-up blockers built into Safari and Firefox. Still no luck. Anyone else having this issue?

Try disabling the extension for D&D Beyond. I believe some extensions have the ability to turn itself off on certain websites; it is basically a stronger form of "whitelist". If that does not work, try disabling the extension entirely. Extensions will still sometimes interfere with websites even if you whitelist a site since the extension is still running in the background.
I have no extensions running on Safari or Firefox. I've also since tried on Firefox, Chrome, and IE on a separate PC. In all my testing I have shut off all security functions I can ind in the browser and then logged in. Still no Run Encounter button. This seems to be an issue on Beyond's side.
Can you also verify whether you're logged into the correct account? Frequently folks will accidentally log in/create a brand new account without meaning to do so.
What a fool I've been! Looks like my sub renewal failed due to a card expiring and I missed the email informing me. I had checked my marketplace tab and noticed the "Master Monthly" sub being there, but missed that it was showing cancelled. Thanks for the quick response GPyromania! Renewed on a yearly. So...I'm still using the free option, as I've used DnD beyond mostly for just managing my character sheets for the various campaigns I'm in. Now, I'm interested in putting some one shots together and trying my hand at DM, so I've been looking at the campaign creator and encounter builder. I've created a test campaign, and added a few characters, just for testing purposes and seeing how it all works. Then I built a few test encounters. But when I save them and are at their respective main screens, there is NO "Run Encounter" button. So...do I need to be on one of the paid subscriptions to get access to actually running them and playing around with what running encounters will be like, or should I be able to see that button and use it to play around with on the FREE level?

Due to the Combat Tracker being in Alpha you need to be subscribed (with either a Hero tier or Master tier) in order to utilize it.
